Wilson will remain on the board as a non executive director and will stay in his office until a successor is found.
He will then return to work with the financial services company he set up, Allbanx.
"I have had a good run here and done the things we set out to do when I became general manager. We have restructured the board, appointed a new coach and I think we are in a good position to build for the future," he said on Wednesday.
Victory chairman Anthony Di Pietro paid tribute to Wilson's contribution in the position.
“As managing director, Richard led the restructuring of the management team and the football department, including the appointment of a new head coach, Ange Postecoglou, and reinvigorated a playing list of existing and new footballers that continues to be Australia's most successful A-League club.
"Richard also stabilised the financial performance of the club, setting up solid foundations for future success.
"Importantly, membership, home attendances and commercial revenues have all grown under his direction. Richard was also instrumental in bringing Liverpool FC to Melbourne – an enormous coup for the club”, Di Pietro added.
